Position at Unit of Animal Genomics @ University of Liège
The Unit of Animal Genomics (UAG) searches candidates (with or without PhDthesis) to join a multidisciplinary team on a two year project funded bythe Walloon region in collaboration with the Walloon Breeders Association. The objective of the project is to prepare Genomic Selection in BelgianBlue beef cattle. Genomic Selection is used to predict breeding values forimportant traits such as growth, carcass quality, etc. based onapproximately 60000 SNP. These predictions are then used for selectionpurposes. For this project, approximately 300 young bulls from anexperimental station will be genotyped per year. Several phenotypes such asgrowth, feed intake, conformation, and carcass are recorded at theexperimental station. It is planned to add more phenotypes to theexperiment. The project involves collaboration with the experimentalstation for phenotype recording, genotyping and statistical analyses of theexperiment. The UAG(http://www.fmv.ulg.ac.be/genmol/Department/Molecular_Genetics/Molecular_Genetics.htm) is part of the Faculty of Veterinary Medecine (University ofLiege) and is localized in the GIGA (http://www.giga.ulg.ac.be) in theSart-Tilman.Candidates can send their CV to Tom Druet (tom.druet@ulg.ac.be / +32 4 36691 72) and Michel Georges (

2 PhD positions at University of Copenhagen, Copenhagen, Denmark
Two PhD positions are available in the field of 3D protein structure prediction at the Bioinformatics Center, Department of Biology, University of Copenhagen, Denmark, in the group of Thomas Hamelryck (structural bioinformatics group). The positions are funded by the Danish Agency for Science, Technology and Innovation. The positions are part of a project that aims at developing novel methods to determine the structure of protein ensembles. These methods will be applied to alpha-synuclein, a protein that plays an important role in Parkinson\'s disease, and for which unique in-house data is available. The projects are built around probabilistic models of protein structure that were developed in the group (see PLoS Comput. Biol., 2006, vol. 2, issue 9, e131 and PNAS, 2008, vol. 105, 8932-8937). The students will be added to a group consisting of 4 PhD students, 2 postdocs, and a group leader, and will interact with several collaborators within Denmark and abroad (Bente Vestergaard, KU-FARMA, Jesper Ferkinghoff-Borg, DTU and Kanti Mardia, University of Leeds, UK). The employment is at the Department of Biology, The University of Copenhagen, which is located in the new Copenhagen Biocenter. The Bioinformatics Center, headed by Prof. Anders Krogh, employs around 30 scientists (including PhD students) and focuses on non-coding RNA, eukaryotic gene regulation, protein structure prediction and comparative genomics. The center provides a modern, pleasant, international working environment close to the heart of Copenhagen. Further information can be obtained from group leader Thomas Hamelryck (thamelry@binf.ku.dk ). Candidates must have a masters degree in physics, mathematics, computer science, bioinformatics, or a related relevant subject. Candidates ideally have programming experience in C or C++. Experience with the Python programming language, protein structure, machine learning or Bayesian statistics is a strong plus. The application must contain: • Curriculum vitae (incl. the applicants email address) • List of publications (if any) • Transcript of university examinations • Contact details of 2 persons for references An assessment committee will evaluate the applications. The applicant will be notified of the composition of the committee. Each applicant will receive the part of the evaluation that concerns her/him. The main criterion for selection will be the research potential of the applicant. The successful applicant will be enrolled as a PhD student at the Faculty of Science, University of Copenhagen for the 3-year duration of the PhD program. Information about the PhD programs at the Faculty of Science can be found at http://www.science.ku.dk/phd. Terms of appointment and payment are in accordance with the agreement between the Danish Ministry of Finance and the Danish Federation of Professional Associations (AC). The post is covered by the protocol on job Structure. The University of Copenhagen wishes to reflect the diversity of society and welcomes applications from all qualified candidates regardless of personal background. Applications should be e-mailed as one pdf-file marked “PhD stipend in protein structure prediction” to job@bio.ku.dk . Deadline for applications is September 30, 2009 at 12:00 noon. Applications received after the deadline will not be considered.

Proteomic characterization of HIV-modulated membrane receptors, kinases and signaling proteins involved in novel angiogenic pathways
Kaposi's sarcoma (KS), hemangioma, and other angioproliferative diseases are highly prevalent in HIV-infected individuals. While KS is etiologically linked to the human herpesvirus-8 (HHV8) infection, HIV-patients without HHV-8 and those infected with unrelated viruses also develop angiopathies.Further, HIV-Tat can activate protein-tyrosine-kinase (PTK-activity) of the vascular endothelial growth factor receptor involved in stimulating angiogenic processes. However, Tat by itself or HHV8-genes alone cannot induce angiogenesis in vivo unless specific proteins/enzymes are produced synchronously by different cell-types.We therefore tested a hypothesis that chronic HIV-replication in non-endothelial cells may produce novel factors that provoke angiogenic pathways. Methods: Genome-wide proteins from HIV-infected and uninfected T-lymphocytes were tested by subtractive proteomics analyses at various stages of virus and cell growth in vitro over a period of two years. Several thousand differentially regulated proteins were identified by mass spectrometry (MS) and >200 proteins were confirmed in multiple gels. Each protein was scrutinized extensively by protein-interaction-pathways, bioinformatics, and statistical analyses. Results: By functional categorization, 31 proteins were identified to be associated with various signaling events involved in angiogenesis. 88% proteins were located in the plasma membrane or extracellular matrix and >90% were found to be essential for regeneration, neovascularization and angiogenic processes during embryonic development. Conclusion: Chronic HIV-infection of T-cells produces membrane receptor-PTKs, serine-threonine kinases, growth factors, adhesion molecules and many diffusible signaling proteins that have not been previously reported in HIV-infected cells. Each protein has been associated with endothelial cell-growth, morphogenesis, sprouting, microvessel-formation and other biological processes involved in angiogenesis (p =10-4 to 10-12). Bioinformatics analyses suggest that overproduction of PTKs and other kinases in HIV-infected cells has suppressed VEGF/VEGFR-PTK expression and promoted VEGFR-independent pathways.
This unique mechanism is similar to that observed in neovascularization and angiogenesis during embryogenesis. Validation of clinically relevant proteins by gene-silencing and translational studies in vivo would identify specific targets that can be used for early diagnosis of angiogenic disorders and future development of inhibitors of angiopathies. This is the first comprehensive study to demonstrate that HIV-infection alone, without any co-infection or treatment, can induce numerous "embryonic"proteins and kinases capable of generating novel VEGF-independent angiogenic pathways.courtesy:
